Bring a large pot of salted water to boil. Cook macaroni until just al dente (about 1 minute less than package directions). Drain and set aside.
In the same pot, melt butter over medium heat. Whisk in flour and cook for 1 minute, stirring constantly, until lightly golden and nutty smelling.
Gradually whisk in milk, about 1/2 cup at a time, whisking out lumps before adding more. Cook, stirring often, until sauce thickens enough to coat the back of a spoon, about 5 minutes.
Remove from heat. Stir in all cheeses (reserving 1/2 cup cheddar for topping), mustard, and paprika until completely smooth. Season with salt and pepper.
Fold pasta into cheese sauce. Transfer to a buttered 9x13 baking dish. Top with remaining cheddar and panko. Bake at 375°F for 20 minutes until golden and bubbling.
